If you go back and look at the stats, Alex Smith's improvement came before Harbaugh took over as the HC. It can actually be dated to 2010 when the OC, Jimmy Raye got fired.
In the 5 games that Smith started following Raye's firing, he avg'ed a 95.08 QB Rating, with 8 passing TDs to 1 Int. To be sure, there was even more improvement after Harbaugh arrived, but it started before he got there.
